The whole thing's just a mess with her, but with regards to your other question: no, no, no, this has nothing to do with Harry (well, maybe his stance as her best friend, but nothing more). It is her own mind working against her, and if you don't understand it, then there's not much I can do. Sorry!
Whew. You'll see what happens with the Order and Dumbledore, but as to them letting Harry and Hermione live together - okay, I confess, I've been reading the Odyssey, and I am into this kind of Fate vs. Choice discussion thingy, so basically my reasoning for this is that it was their fate, so the Order couldn't do anything anyway to get them back (also, you have to remember, being with the people who love Harry only give him protection and maybe, possibly power)
The two men in the hotel and store had no significance whatsoever; nothing to do but solidify Harry's cautiousness. It was to show that he was famous even in the Muggle world, and that people "had seen him somewhere".
Okay, one more, and then I'm off to school: Yew. Good catch, and that's also it. Voldemort's wand is yew, and I did take that into consideration. But the yew tree also symbolizes death; thus, my title.
